I agree with Chris. You need at least one more box. It sounds as if each is afraid the other is going to pounce on them when they need a moment or two of peace to do their business...add another box or two of varying size and shape, with and without a door or lid.
I can't remember if you have tried the Dr. Elsey's Cat Attract litter? Even a liberal amount of that litter sprinkled on top of or into your existing litter works wonders.....and put an old throw rug, towel or mat under the boxes to deter tracking the litter when they exit...
